I just had that problem a few days ago. I found natures miracle at the pet store and it worked wonders.

An enzyme based pet cleaner, followed by vinegar and water, followed by No-Mark spray from the petstore.

you will need to get something (maybe from the pet store) that has the proper enzymes in it to destroy the urine not just cover it up. also, some times it soaks clear down to the subfloor–in that case there is absolutely nothing you can do except for tear everything up and start over.
